MLCalc Description

The purpose of MLCalc is to teach basic concepts underlying the substitution models used for phylogenetic analysis with nucleotide sequence data. The user can manipulate the parameters for any of four commonly-used substitution models, seeing the effect these manipulations have on the likelihood score. The maximum likelihood score for any of the models can be found by simply pressing the Solve button. The data consist of the sixteen elements of a divergence matrix. The divergence matrix is the matrix of observed differences between two DNA sequences. This divergence matrix may be entered as either proportions (the sixteen cells add to unity) or numbers of differences (the sixteen cells add to the number of nucleotide sites).
